Yes, the script is running while the user is logged in. The user of the script created a test user on his machine without file vault and the app ran fine for that user, so the problems are definitely related to file vault. Is there something like a "path to home" problem since home is inside a disk image? I'm pretty sure the troubles are caused by some kind of path issues...
