Dick,
I found this same problem when I used QT Pro to do the compression.  When I
switch to using Cleaner, the problem went away.  I was using different
settings with Cleaner and got what I thought was a better picture and
smaller files.

I used Sorenson compression, 15 frames per second, 480 by 320 but displayed
at 150%, and 32 kb audio.  The overall quality was as good or better than
the students were used to on their computers.

Another thing just popped into my head.  When you are running the
compression, don't use the machine for any other task.  A few missed cpu
cycles can add up.
