Adobe Acrobat 4.0 does this as well.  The person
creating the annotations needs the full version, but
the annotations can be read with the free reader. 
Check out the Adobe web site (www.adobe.com) for more
details.  I've been using Acrobat for these types of
annotations for a few months now and have been very
pleased.
