 I can think of a workaround which involves manual numbering of table notes in the final version of the document.

Work with the document inserting footnotes in the normal way. When a footnote reference needs to be inserted in a table, insert it just after the table. This will maintain automatic numbering of all the footnotes.

In the final version of the document, enter table footnote reference numbers manually inside the tables, giving them the same number as the ones which correspond to them and which were inserted after the tables.

Then hide the automatic table footnotes numbers (which were inserted after the tables) by applying White to them from the Format:Text Color menu.
