hey, I also have to fight this, but in my experience, it's not related to footnotes proper, it's related to line spacing: in fact, it happens when there are too many different line heights on a page, even though the problem actually happens on the next page... and mind you, only some particular combinations lead to height miscalculations: so it looks like the problem is sporadic but I'm intimately convinced it's deterministic; I just haven't had the time to check precisely...
in fact I never submitted a bug report for this issue: I thought it was me who was doing wrong!
