It is not yet possible to have more than one stream of notes with automatic sequential numbering.
However, in this one stream of notes, you can use the 'Custom Note Reference' feature where note references are set manually. So at the end of the work you will have just one stream of notes like this:

Notes:
1. text of this note
2. text of this note
ref1. text of this reference note
ref2. text of this reference note
link1. text of this link note
link2. text of this link note
3. text of this note
4. text of this note
etc.

Custom Note Reference can be set at anytime for any existing note, but since they are manually set it would be best to set them when you have finished a chapter. In the meantime your notes will be numbered thus:

Notes:
1. text of this note
2. text of this note
3. text of this reference note
4. text of this reference note
5. text of this link note
6. text of this link note
7. text of this note
8. text of this note

Then, when you set Custom Note References for notes 3 to 6, notes 7 and 8 will be renumbered automatically to 3 and 4 respectively.

When documents are merged, all notes numbered automatically in chapter 2 and subsequent chapters can be made to renumber automatically (depending on settings in Note Styles preferences in the Style Sheet).

Considering the file size of the entire project, it would be best to keep each chapter in a separate file.
